Is it possible to program the fuse and/or memory lock bits over the micro USB connection?

The first, you need to make sure you’re using the right software for your device.

Use tools like AVRDUDE for AVR microcontrollers or OpenOCD for ARM microcontrollers to set fuse and lock bits.
